Is there any rule, that helps me to learn that i say 売り場 but 建物、見合い but 書留?
When do I add the okurigana, when don't I add them. How did you learn that?

*smartass mode on* That's not actual 送り仮名, but *smartass mode off* it's reasonable to use the most common convention. Your IME and dictionary will usually prefer the more common version, unless you pick otherwise.
Having more kana hints at the reading, which makes reading easier, and having less of it will obviously make the reading harder. For me, it's usually easier to derive the longer form by studying the kana-less form first.
If you feel you just have to do something, then you can try adding some kind of special indication (such as noticeably different formatting) in your SRS. Your brain is good at picking up patterns and will learn how to categorize these words differently in time.
