What are the differences between these? From what I can tell, they both mean exactly the same thing. Are there any nuances to be aware of?

I think it's more an issue of collocation -- there are certain words that often go with 閉じる, like 目, 本, 門.

(There's also 閉ざす smile

閉める is permanent. 閉じる is not. Well, more or less.

What do you mean by "permanent"?  You can say 門を閉じる and ドアを閉める; neither of those seem more or less permanent than the other.

I usually conceptualize 閉じて/開いて (とじて/ひらいて) as closing/opening something gate-like? I think because I encountered those in smart.fm for books.

Man, I love the dictionary that comes with all macs. You're looking for mostly the explanation in #1. #2 and #3 I threw in there because they are also good to know.
