Does anyone know of any full length anime on youtube that uses japanese subtitles? 25 mins or more would be better, for i mostly watch on my lunch break, and don't want to have to keep flipping between videos.

Have you looked into crunchyroll or netflix? There's probably a lot of anime that gets taken down from youtube due to copyright.

I know funimation has tons of anime on their channel. Not sure how much of it is subbed though.

I don't think you will Japanese language subtitles on any youtube video or streaming site. I made a little app for playing a subtitle so I can have Japanese subtitles while watching a streaming video http://forum.koohii.com/viewtopic.php?id=11438 ...
It's a little kludgy but it works all right for my purposes. It is a far better experience, of course, to play a video file with Japanese subtitles in VLC player or the like. If you have or get a netflix subscription, you can, of course, use VLC directly on the disc or rip/encode the disc and play the resulting file.

If you're trying to watch anime on your phone or something though, you pretty much have to resign yourself to English language subs, but hulu and crunchyroll have english subbed streaming anime - only reaches your phone with a paid subscription though. (netflix has only dubbed streaming anime, if you want raw or subbed you need the discs).

Finding Japanese subtitles on YouTube isn't very easy. Of course you could always search YouTube and find the few that are there.

Try searching YouTube for "Japanese subtitles" or try searching for that in Japanese (do your own homework).

Honestly, if you want Japanese subtitles your better off downloading videos and grabbing subs from the usual known locations like Kitsunekko. Do a search on this forum for "Japanese Subtitles" and you are sure to find a lot of good information.

If it has to be a streaming solution, your going to be hard-pressed to find a reliable source with jsubs. Your better off just watching raw Japanese content. And if this suggestion works for you, how about just live TV?

You can also turn the subs off on most Crunchyroll videos.

I cannot find anywhere japanese subtitles for Naruto? My goal is to run them into analyzing tool and learn 300-400 most used words so i can have fun watching and starting familiar with sentence structure in my gaps in between of my grammar lessons.

It's not complete, but for analysis purposes this (remaster of original Naruto) and this (Shippuuden) should be plenty. You could also include these spinoffs.
