Can you go over this again?
I am using RTK lite.
If I respond to the prompt "Kanji Kohii-alter sequence" is that going to automatically
rearrange the sequence in KO order or at least so it covers the KO list?
As mentioned for anyone like myself proposing to move on to KO 2001, this would seem to make sense.

Switching over from standard RTK I to KO is no problem: After installing the script, go to the My Profile page on kanji.koohii.com, select 2001.Kanji.Odyssey from the drop-down list in the GreaseMonkey section and enter the number of kanji you already covered.
But you want to switch over from the RTK Lite sequence to the KO sequence? That's going to be tricky. How many kanji have you already done? If you just started, I would suggest to start over again from scratch by removing all cards through the Review page, then select the KO sequence as written above. If OTOH you've gone through RTK Lite completely or are somewhere halfway in between, you could try and open the script in a text editor and append the KO list to the back of the RTK list. See this post for details.

I haven't got very far but I guess I need to more carefully work out where I am going after I finish either RTK lite or the KO sequence.
From what I have read KO 2001 seems recommended and appropriate for a more modest approach concentrating on the most widely used kanji so using that after the KO sequence seems logical.

I corrected the 2001.Kanji.Odyssey list based on Katsuo's list as best as I could and uploaded the altered script. 102 characters on top of the 1110 from KO, thus 1212 total.
Extra primitives:

Just reinstall the script. You can click on the link I posted and from there click the Install button. Even if you don't do anything, you will be reminded that there's a new script version the next time you start up your browser and visit a page on the RevTK site on which the script is active (such as the review page). Clicking the ok button will open the same install page in a different tab or window.

No, it's mostly working again. See this post. The outstanding bug (the learned button not putting the correct kanji in the review pile) can be circumvented by temporarily switching back to Heisig order, then push the button, then switch back. Hm, I'm on to something. I could program that into the script... I'll try this out tonight.

After adding new kanjis on the "Manage"-page (e.g. +10), and pressing the Review-button on the Review-page for reviewing the newly added Kanji, sometimes wrong kanjis are displayed (probably the ones from the ordinary sequence). Sometimes it works, sometimes not. Is there any other solution than deleting all kanjis in the deck and restart?

Before you do anything, keep checking your profile page that you are set on the RTK Lite Option. Check it quickly before you review or add cards and it should be ok.
I had the same problem and this has solved the problem. Sometimes I look at my profile page and there's no information about the RTK lite option. This means I just log off and back in again, or check my script is enabled properly. When the information is back up, evrything works fine.

Just found an anki deck for RTK Lite, maybe that's easier to use. It's in the large list that you when you do to download>shared decks.

This is just a minor bug I think, but I do not know if it was already mentioned here : with the "lite" option selected, if I click the new "story" button in the review (quizz) page, the story I get does not correspond to the kanji I am currently reviewing. Not vital but it would be nice if this could be fixed…
