Looking to work in Japan on a short-term (1 year) basis

Maybe I've missed something but why don't you just stay at Sakura House or somewhere similar. Is there a reason you need an apartment? Everything is paid for and it's cheap. You have to share a kitchen and shower with other people but other than that it's perfect. Plus you'll probably meet a lot of people with more experience than you and you'll learn a lot about how to do things.
No need to worry about all that 3 months rent upfront stuff, or utilities bills. They even buy the dish soap, toilet paper and disposable chopsticks for you. That's what I did and still do every time I go to Japan. If you're only going for one year it's not (in my opinion) worth trying to get an apartment.
Just my opinion though.
