So, I'm loving this site and how it's kicked my studying back into high-gear with RTK. BUT, I've noticed some of these reference numbers are wrong, only to realize the order still follows the 5th edition! Is there a 6th edition deck I can use at all??

I don't know if this site will be updated to include the new number order in the 6th Edition. It is possible to use it with the 6th Ed. though, by adding the extra kanji as they appear. I made a table to enable users to do that.

Excellent. It sounds like the extra Kanji are already included with rtk3, and I plan on learning all 3000 of them. I assume the ones ill need to really worry about are those numbered 3000+ as they are not part of either books one or three? It's possible to include those manually? Appreciate the help!

The new joyo kanji set includes 23 characters not in the original RTK books. The 6th edition of RTK1 does include those characters of course.

The original RTK series had 3007 kanji, so this site numbers the additional 23 from 3008 to 3030.
