Is it possible to have it strip the furigana from ebooks?  I'm converting to read with firefox and rikaisama and the furigana just makes the lookups more of a pain.

Yes, it's possible. Following this thread, you can use regular expressions in the Search & Replace section of the conversation options to remove them.

Basically, put \<rt\>.*?\</rt\> into the "Search Regular Expression" field and hit "Add" to apply it to the conversion so it the panel looks like this. Then convert your book and the furigana should be removed.
