So I've recently started re-watching a bunch of stuff I've seen in the past with Japanese subtitles that I mainly get from Kitsunekko. However, most of the subs are mistimed, probably because of commercials or something? But I'm struggling a lot with a couple of them to even get them lined up properly.... I'm using MPC-HC and just trying to press F1/F2 to line them up, but I can't seem to even line a couple of them up at all. I was just wondering if there was a better method to line up the subtitles with the show?

This is common. Your best bet is to grab a program like SubtitleEdit and retime them as you go. I'm currently doing this with some subtitles for early episodes of 名探偵コナン from Kitsunekko to make them work with the DVD versions of the series.

Retiming with SubtitleEdit works really well. Mostly little stuff like pauses/ads etc cause the delay, and the time is the same for all episodes of one show, a common one is 30 or 10 secs.

To follow up - using the subtitle delay function works fine if, e.g., there's a single delay. Most of the Death Note subtitles are like is: like z1bbo alludes to, they assume the existence of the little sponsor blurb (「この番組には。。。」) after the OP, and will be off if that's missing. Others, like the Conan subs I just re-timed, are a mess - several long breaks between sections for commercials, missing lines, subs broken up between separate files, etc. In my experience, most of the Miyazaki subs on kitsunekko are like this as well.

If the difference is small, I recommend using the subtitle delay function and not wasting your time. If you can't get anything to line up consistently, that's a good time to break out Subtitle Edit. Its Adjust All Times feature enables you to speed up or slow down a single line, then automatically re-time everything after that based on that line.

FWIW, I plan to put some of these re-timed subtitles up for people to grab as I finish them.

Make sure that your MPC-HC and CCC codecs are updated; I've had issues with subtitle timing in the past get fixed by updating the CCC pack.

Personally, I think it's easier to retime stuff with Aegisub than SubtitleEdit.
Not sure that it's worth doing just to watch the show though, but with subs2srs it's a worthwhile time investment.

In MPC HC there's a tool call subresync that you can open with Ctrl+6. You can resync the subs by pausing the video, then right click on the most left column (Time) and clicking current.
