I know that "I wonder where the dog is" can be translated as "犬はどこにいるでしょうか." ("Inu wa doko ni iru desyoo ka").
But how do you say "HE wonders where the dog is"?

In what context? How do you know he's wondering that? One possibility is (彼は)犬がどこにいるだろうかと思っています。

There's one example on WWWJDIC, which is pretty similar to yudantaiteki's example, but with かしら.
彼は君がヘビが恐いのかしらと思っている。
He wonders if you are afraid of snakes.
Edit: some more
彼女はどこで財布を落としたのだろうと思った。
She wondered where she had lost her purse.
彼は彼女がなぜ来ないのだろうと思った。
He wondered why she did not come.
彼はどうして彼女たちが騒いでいるんだろうと思って、注意を引こうとしました。
He wondered why they looked excited and tried to get their attention.

犬はどこにいるのでしょうかと彼は思っている。 is what immediately came to mind for me, but maybe something else would be more natural.

Say it's a novel or short story, describing what a character is wondering about. Thanks.
