I found a website called http://tss.asenheim.org/ which is a small database of free old visual novels that can be switched in between Japanese and many other languages and have text that can be accessed by rikaikun (-chan and -sama too i guess) and can be copied and pasted. This must be a great resource for reading practise and sentence mining for sure.

I can't think of any (good ones) off the top of my head, but you could search for amateur releases made with renpy, assuming you can take care of the dependencies without much trouble (don't know what distro you're using).
I was also going to tell you to look on VNDB for titles that are packaged for Linux, but a quick check showed that none were Japanese... Here's hoping that will change in the coming years.

Other than that... Yeah, it doesn't seem worth it to make them work natively; it'd be easier to run a Windows VM (or dual boot).

EDIT: Ah, forgot to thank the OP for the link. Thanks for the link OP! A lot of older releases aren't available here; maybe I'll find something interesting.

There is a way to save from the game when the website's save icon is disabled? I'm in between a dialog but I don't see a menu icon in game, maybe you can save only in determinate moments?
