I don't recall any being exceptionally difficult. Of course the ones sharing a common element are usually the easiest, but as long as your stories are good nothing should give you too much trouble.
Then again I never really went by chapter anyway. I would usually finish whatever element or primitive I was working on when it was time to stop, regardless of where in the book I was.

I'd probably say the one with about 130 characters in it (Lesson 23) was the most annoying one, I actually stopped for a while during it. But my study methods and habits weren't as good then, and I had other stuff that was happening at that time. Even then it wasnt that the kanji in there were particularly difficult, there was just so many of them, and a few started mixing together. Plus, I get a little more motivated every time I finish a new chapter, which wasnt happening with that chapter.
As far as the most difficult ones, I would probably say that the ones where he likes to just pile together a bunch of random kanji in there it seems like are probably the most annoying ones. It feels like he just had a pile of leftovers in there and just threw them together without as much of a pattern in there. It made stories a bit difficult there. But those chapters are usually short and the characters seem to be sticking so far, and I've only seen 2 of those chapters like that at this point.
Here is a guide if you are interested, tells a little bit about each chapter: http://rtkwiki.koohii.com/wiki/Walkthrough

Recognize the main radical -> "Hmm, this ought to be one from around [range]... or wait, is it [correct answer]? Nah, can't be, that one came much later" -> wrong guess.

If you're using the 6th edition it still has some of the nasty chapters (Lesson 23's size). I also remember hating lesson 23, as I was doing a lesson at a time

What a pain that lesson 23 is so hard. It's the next one for me

Thinking about it again, I think that whatever chapter had the heart kanji in it was probably the one that was most annoying so far for me (aside from the random kanji chapters). Making good stories for them was difficult, and some of them were annoyingly similar (忘 vs. 忙) Using Japanese vocab eventually really helped me here for some of them, although better stories would also probably have helped
