The premise of the book is to isolate the study of readings (or "HOW TO SPEAK"), from that of the writing and meaning and hopefully make the task a great deal easier in the process.

Quick answer: In book 2. You are supposed to (according to this kanji learning style) first finish book 1 to learn the writings and meanings - this can take anywhere from 3 months to over a year. After that you learn how to pronounce the kanji in book 2. You may choose to do some parallel study if you want (book 1 and book 2), but it's probably inadvisable to try to use the Japanese pronunciations (in book 2) as a way of remembering the written forms of the kanji (in book 1) - unless you are already reasonably fluent in Japanese.
