In The AnkiEmperor settings, you could disable "AutoOpen" (for each deck), which would keep AnkiEmperor running in the background but prevent it from automatically opening on deck load.

In general it would be interesting to know how you feel about the progress you're making n AnkiEmperor. Too slow, fast or just right? That would be interesting for adjustments of the algorithm. Also the amount (i.e. number of cards) you study each day would be intersting.
