For example, I am trying to make Code Geass episode 1 deck. First few combinations are ok, but after that some cards only have background music or text from different part.
if they don't line up, you'll have to use a program like aegisub to fix it. some shows have an intermission thing in the middle, and the subs might have to be adjusted for that as well.
if they do line up correctly, then the problem is something else and i don't know.
