It sounds like it since the number of new cards you get is not constant. The limit of new cards applies to the deck and its subdecks. If you have the below structure for your decks (all have limit of 20 new cards/day), and you learn 16 new cards from Japanese::Genki2, then you can only learn 4 new cards from Japanese::RTK.

Copy the name of one deleted file and search for it in your deck. Hopefully, the image references are in its own field that you can just delete from the note type.
