I would say a lot of people have this problem, it annoyed me at the beginning too, eventually I just absorbed the fact they mean either up or down and just passed them as good or hard 80% of the time....

It also takes longer if you write them out for correct kanji/spelling, which I recommend doing for half the cards everyday (at least until you're sure).

For me it depends on how I feel... Core2k/6k/10k is not the be all and end all of Japanese. Sometimes I fail them, sometimes I pass them. Anything in my spoken sentences deck just blows away core 2k/6...

I saw 仕方 in a sentence regarding how to pray at a shrine and 方法 when asking for different way to get a destination. Can they be used interchangeably?

If there was an award for this category, I would probably get it. I've done a million kanji reviews, and my vocab is up to 2000 or so, and it's easy as hell to learn new vocab by just coming across it...
