I think they share an original meaning, i.e. a beam in a building.

棟 is still used for that but has also come to refer to buildings or blocks of buildings.

桁 became used for the very thin "beams" on an abacus that the beads slide up and down on, and from that to decimal digit placement. It's also used in a few idiomatic expressions like 桁違い (けたちがい: in a different class/league to), and 桁外れ (けたはずれ: by a large amount/margin).
