I recently completed RTK1. Now I'm in the process of adding grammar and phrases to Anki.
However, I'm not sure which words should contain Kanji and which should only use Hiragana. So, is there an easy way to know if a word is typically written using Kanji or not?

Copy the word as it is given in your source material. Exposure will give you better idea in the long run as to which will seem more natural.
Personally, if I know there is a kanji equivilent for a kana word, I try to use that instead.

My main concern was that I might learn to recognize a kanji form versus a kana form. I have [kana]kirei[/kana] set as kanji, but the card is annotated with a kana.
However, there's also the issue of things like [kana]kudasai[/kana], [kana]iku[/kana], and [kana]kuru[/kana], among other things, where kanji actually changes the meaning of the sentence, but I'm entirely not sure as to how that works. However, like aircawn said, I'm quite positive that as I consume more media, this problem should go away.

I have learnt a lot of kana words in their kanji form - it is never a problem to recognise them when they are written only in kana.
