Does anyone know of any free japanese grammar reference sites on the web?
It doesn't have to be specifically for JLPT grammar.

Hopefully a collection of explanations for beginner intermediate, and advanced grammar.

You might have luck if you search for 国語 and 文法 on google or youtube or something.

To the best of my knowledge, this is the most thorough and comprehensive Japanese grammar reference site:

http://www.geocities.jp/niwasaburoo/index.html

It's written by a Japanese teacher for foreign/exchange students in university with the help of a Japanese linguist. Recent research results in Japanese linguistics are also taken into account to an extent. It does include grammar points of every level from basics to very advanced stuff.

The thing is that the way it presents all those grammar rules may not be the best for beginners. Also, it seems sometimes explanations are too obscure/abstract for non-native speakers to get what the author is saying because some explanations do rely on the "instinct" native or near-native speakers have. This doesn't mean it's written poorly though; it's just what native speakers find clear and concise are not always the best explanations to non-native speakers.

I know that this does not entirely conform to your request, but perhaps other users would find this useful.

It is a list of small English summaries of Beginner to Intermediate grammar, as provided by Jim Breen.
