Katsuo hinted at a 4th approach which seems to combine the best of the above. Imagine RTK1 with readings given for only a useful subset of kanji. For example, for those frequently used kanji that are in RTK2's pured groups ('signal primitive' indicates the reading). Because RTK1 is already ordered by primitive, the order probably wouldn't change much. Even out of order, people have said that placing kanji in their kanji towns individually (not as a complete group) was equally effective. You could add a Japanese word to the answer side so that you reinforcing the reading in context and learning a new vocab. Where the meaning of the Japanese word = English keyword, you could substitute it at any time.

Someone made stories about an island named Jou where girls wear grass skirts. Works like magic.

Curious, how do you usually go about doing a review for The Movie Method of Kanji town with Anki? Also, how many total unique readings are there?

I'm using Anki with the movie method. Personally, I do reviews the same way I would without the movie method. The only thing that is different is my story for each Kanji.
The movie Method Spreadsheet lists about 307 different readings, IIRC, I've since abandoned it though and just look up the readings myself since I have already memorized place, movie, or person, etc., that I have assigned to each reading. I have encountered a few readings that aren't on the spreadsheet as well since then.

I've started adding RTK3 Kanji to the RTK1 movie method sheet. I was curious about what was do for kanji with multiple readings. Were they added to the list or was a single on yomi used for each kanji?

I have already finished Rtk1 but I am very interested in trying out the Movie method for learning the readings of the Kanji. My question is regarding the Kunyomi readings of the Kanji and why is impossible to learn both simultaneously (I read that many characters share the same Onyomi so I guess that is already part of the answer).
If I just learn Onyomi, when and how do I learn Kunyomi? And what is the best suggestion given my current situation of already done with Rtk1. Do you have any recommendations?
Also, the following excerpt from Alyks's blogs is a little confusing:
"Knowing the onyomi and kanji has been so helpful, I can't imagine my Japanese with out it. How many people can be said to be able read full blown novels in Japanese after only a couple months?"
1) What about the Kunyomi?

I wonder if there's a good Onyomi list out there including the RTK 3 kanji. Preferably it would not include rare Onyomi readings. Unfortunately the only source I have has all the yomi in one field and I think has rare readings included.

Bear in mind that...
- The proportion of kanji for which the ON reading is not especially useful is higher in RTK3 than in RTK1.
- RTK3 doesn't include ON readings for about 100 of its 965 entries.
This spreadsheet lists the more useful readings for the expected 191 additions to the Joyo list. However it only covers 136 RTK3 kanji.

RTK3 list is weird. Half of the non joyo kanji I've found reading manga and light novels were not in RTK3.

Here's some statistics on non-Joyo kanji coverage by RTK (i.e. RTK3 plus the 98 non-Joyo kanji in RTK1).
JLPT Level 1 supplementary kanji: 108 out of 114 (95%)
New Joyo list due 2010: 170 out of 191 (89%)
500 most common non-Joyo kanji: 471 out of 500 (94%)
However, it's possible the above is biased towards newspapers/formal reading. Manga may give different results.

Actually not. Newspaper use fairly less kanji.
They never stray away from whatever list they follow.
Artists are the ones that like to write using exoteric kanji.
I think RTK3 is biased toward names.
