Sometimes in songs I see the kanji for pupil being used for the lyrics, but they use the reading for eye (me) why is that?

Artistic license.
You'll find many oddball readings in lyrics. Sometimes they have some kind of poetic significance or double meaning, other times they are just a whim of the artist.
瞳 is a prettier kanji, I think. That may be all there is to it. Or it may be because they're specifically meaning the pupil, (or perhaps more likely pupil & iris), and not the whole eye. Or who knows what.
I can't say i see that a lot, although I do see 眼 for め pretty often. That choice has almost purely got to be about the appearance of the characters. It's also a 'normal' dictionary entry reading so it's not particularly crazy.

It is one of the ways an artist conveys a specific concept or to be poetic using a related kanji. They do it in artists works such as books and songs.With 瞳 it does take the meaning 目.

瞳（ひとみ）stands for specifically eyes of human beings or animals. 目 （め）stands for organs like eyes or a part of pattern that looks like an eye. So, 目 has more broader sense.
