I'm not sure, but you probably can. I doubt that choice here limits your long-term options, but you might want to ask someone from the embassy.

Yeah, the first one is your first term, the second one your future plans. Of course, if for some reason you want to opt out of the final step (say, you go for research+MA+PhD, but decide that you don't want to pursue the PhD after all, or can't get in, or what not) it's no big deal, but they want to know your general plans so as to budget accordingly. I think you can also pursue further studies than you initially stated, but I'm not sure.

Either way, if you go as a non-degree seeking research student your research time will be considerably different from your time as a research student pursuing an MA, so it's best to think this one ahead... non-degree research students go solely for the research, MA/PhD seeking research students include studying for admission exams and what not in their research time (and, depending on the University, it lasts less, or can be cut from the get-go).

Also, with MEXT, when in doubt just follow your common sense; there are no set rules about anything (and if they are, they won't tell you)
